- Del Toro wrote Sally Hawkins's role with her in mind after admiring her performances in Fingersmith and Happy-Go-Lucky, and pitched the idea to her while intoxicated at the 2014 Golden Globes.
- Sally Hawkins prepared for her role by studying the movement and performances of silent comedians Charlie Chaplin, Buster Keaton, Harold Lloyd, and Stan Laurel.
- Doug Jones, who portrays the Amphibian Man, had previously collaborated with del Toro on five films including Mimic, Hellboy, Pan's Labyrinth, Hellboy II, and Crimson Peak.

- Richard Jenkins received his role as Giles via email from del Toro after Ian McKellen was unavailable for the part.
- Michael Shannon and del Toro discussed how the villain Strickland would have been the hero if the film had been made in the 1950s, a concept that fascinated the actor.
- Fox Searchlight offered del Toro a $20 million budget to shoot in color or $17 million to shoot in black and white; he chose color despite initial interest in black and white.
- Principal photography took place in Toronto and Hamilton, Ontario from August 15 to November 6, 2016, with apartment sets built at Cinespace Studios in West Toronto.
